What do you do with the containers?

Keep them and put them behind my sets for display.

I keep mine. mostly because my sets are almost always being used for MoCs and I am forgetful enough that I might forget that I ever had a set if I didn't keep the cans.

The older canisters were awesome. For the Toa you could actually store masks on them, which was pretty useful and for the Bohrok you could actually store them inside by way of a special clip AND it had story significance! I miss those days.

I loved the bohrok canisters, because they tessellate into the hive nests as shown in pictures. It's sad that only now am I beginning to build up a decent amount of the bohrok canisters though.

Back when I had my sets, I rarely put them in containers, and I just used them to store assorted LEGO pieces. I might be getting my collection back though, but if I do, I won't be using the canisters at all since I most likely won't be keeping the sets assembled.
